Tom Goodwin's volley gave Newtown a ninth minute lead before Chris Venables levelled from the penalty spot.
But Matthew Hearsey restored Newtown's lead three minutes before the break with a goal which proved to be the winner.
Newtown join Bala and Airbus UK in qualifying for the Europa League.
